I have the same issue in certain games. The simplest workaround I could come up with was to switch to the "Basic" Windows theme rather than Aero.

Is windows set to extend? In my case, the screen is 'active' showing itunes and whatnot, however if I move the mouse over, it causes all kinds of trouble.

There was a program I used to have before I bought the Matrox TH2G. It was capable of running two different size screens at once...it was called UltraMon.

Or, just remember to run your game in windowed mode.

worked like a charm after reinstalling latest drivers. i dont care if i can see through the start menu as long as both screens stay active . and whats great is that once inside the game window, even in fullscreen, the mouse stays in there so i dont have to worry about getting killed while playing BFBC2. thanks man!!!
