Will a 6990 work on a nvidia 780i motherboard even though it doesn't support crossfire?

It will be fine. The motherboard would recognize it as one GPU. It works the same way with nvidia cards as well. That is usually why people buy dual- gpu cards... because they can't support sli or crossfire.
