I believe what they're trying to go for with the alternative universe thing is that the BioShock title merely serves as a title to associate the symbolism and gameplay. Obviously the title also serves to get people to buy the game because BioShock was so popular that a new IP name wouldnt really work out too well.
I don't disagree that the story of the second one wasn't as good but I enjoyed the game for what it was worth and the gameplay was just as good as the first one. They kept the first game intact instead of trying to go do tons of different things with it beside multiplayer. It also shared the thread with the story that there was some depth to it regarding symbolism and different views, political banter, ect. It kept true to the first Bioshock in that aspect.
Basically, they want to do the same thing with Bioshock Infinite but also give it a complete overhaul instead of working with Ryan's undersea fantasy. Like you said, the second story was kinda shoehorned it. Their first story was very closed up, and was one of those things where a sequel didn't quite fit too well. So the only direction for a new Bioshock game would be to go elsewhere with it.
I'm looking forward to this because I love the Bioshock gameplay and the intricate story even though the second one wasn't as good, it still had it's perks that other games don't even bother with.
