I'm gonna have to say the Elite 341 or the NZXT Vulcan. Probably more the Vulcan do to airflow, but the 341 isn't too bad either.

The Lian Li PC-V354 should have no problem accomodating your needs both in terms of thermal management and size. It can also fit a full sized power supply

edit: the xfx 6990 measures in at 12 inches with connectors on top. In that case it would fit

i have the cooler master elite 341 and a 6990. it fits well without a lower, front-mounted fan blowing air into the case.

Antec Mini P180 will easily fit it if you take out the lower hard drive cage

Fractal-Design R3 Mini or Arc Mini would also do the job with the upper HDD bay out
