Should I run it from the Molex to PCI-E adaptor or should I use one the two PCI-E power connectors? The 460 takes up the only two PCI-E connectors on my PSU.

As the 460 has used both the native PCIe connectors, you should use ''two 4-pin Molex to one 6-pin PCIe connector'' adapter cable (see pic below).

If the Device Manager does not even show the 8800GS (at least with a Yellow Exclamation mark), reinstalling the driver is of little use.
