I want my mouse to wake up my computer BUT not from putting the Mamba on the charger or when the battery goes full.

Heres what happens, if I disable the power management features on the the mamba and on the HID keyboard the mamba will not wake the PC when moved which is not what I want, I just wont want it to wake the PC when its placed on the charger or when the battery turns full.

i dont think you have that option.
i really dont understand why they have it set up that it would wake when the battery gets charged...kind of a stupid thing to have.
i simply use the spacebar on my keyboard to wake up my system. i find its alot better as you dont have to worry about accidentally waking it up due to sensitivity.
