Strangest SSD / HDD problem

Quick Summary: I copied everything from my SSD to my HDD. This was to format the SSD to re-transfer only essential programs. Had to switch the boot drive to HDD first, but now only the SSD is recognized altogether, and the usual spot for the HDD in BIOS is labelled "P1." It says that the SSD is still the boot drive, even though "P1" is set as my boot drive and its booting time suggests it's an HDD.

Any help? (All my data is safe).

Background:

For the past couple of days I have been using an 80GB vertex2 as a boot drive, while having a 500gb barracuda for storage. (I used Paragon Migrate). But upon looking back, I discovered that I transfered everything, (60GB), to my SSD - not just my system files etc...

What I did that messed things up:

I decided to use Paragon Migrate again to, ultimately, move everything on my SSD, which now had an extra 15GB, back to the HDD. The transfer looked successful, for it showed my HDD as having all of the transfer data. ---By now, both my SSD and HDD have the exact same data on it, so I decided to format my SSD, and put only the stuff I want on it back onto it. I went to BIOS to switch the boot drive from the SSD to the HDD.

What currently is happening:

After I changed my boot drive from my SSD to my HDD, it booted up, much slower hinting that it was on the HDD, but I checked and it said that the SSD was still the boot drive. Also, the HDD didn't even show up anymore in the "computer" app. In BIOS, what used to be the HDD is now "P1."

unplug one from the mobo and try to isolate the problem.

like try booting with HD only

It won't boot up without the SSD =/

Even stranger right now. It will only boot up if the SSD is not plugged in, but it thinks the HDD is the SSD

Do you have a linux live CD or something that you could boot to and take a look at the contents of these drives and make sure the clone actually worked? Also take a look at the partitions and the boot flags.

I'm getting a copy of linux right now. How would that make it so they SSD and HDD both show up under the correct names?

I'm just asking you to try that so you can check the contents of the drive, if it is just a boot flag problem you can use Gparted to change the flags.
