There's different "99%"

Folding gives 99% GPU usage, but it doesn't get as hot as Furmark 99%
Same thing for CPUs with Intel Burn Test (Linpack) vs other programs

With the P4 you're not going to be having 99% GPU usage unless you're rolling with, like, a 6600GT(or earlier). And in that case, you wouldn't receive a 'MASSIVE' FPS boost by switching to a Q9650.

Again, not what this thread is about. Your 8800GTs werent getting capped usage with the older CPU. Which is why you saw such a big increase when you upgraded. Thats a CPU bottleneck, and irrelevant to this thread.

correct me if i'm missing something, but isn't this a relatively easy problem to solve? underclock your rig, run a benchmark or game at max settings, log, overclock, repeat.

Changing the clocks won't really prove too much, and will be pretty heavily skewed into the 'No' column for this particular question.

The 'wildcard' here if you want to call it that is more about the change in architectures increasing efficiency with certain processes, and how that can relate to a GPU already working at max load. Simply increasing the clock speed with the same max-loading GPU wouldn't have the same effect, and would obviously result in no gains.
