Will those fit in my case WITH the two fans on top ?

I had this case(in black) as well as a Noctua and everything fit just fine. My honest opinion. Spend the extra $100 and get a a XSPC Rasa RX240 water cooler setup. Not only will you cool your CPU by an extra 10+ degrees over the air cooler, it will be done quieter.

If you wanted to have fans on the side panel, then that is a different story.
This is true you can mount the 120mm fans on top of the top panel if need. However as stated you can not run side panel fans with most coolers unless you want them on the outside. YIKES! on the cabling mess that would be LOL.

I agree on the RASA kit would be worth it and that case is just asking for water cooling!
