So my project was to change the processor fan only the fan not the heatsink temps were about 40-41 degrees idle so i broke the stock cooler fan holder in half and took the fan off and replaced it whit better one and my temps went down to 33-35 degrees idle.. i dont use the 4 pin thingy for my fan that i replaced so it says cpu fan error when i start my computer. does it make any harm to my cpu or mobo?

I don't see how it can as long as the computer works and the temps/volatege are within safe levels.
The PC does not know your using an alternate power method for your fan, that's all. Nothing to worry about.

Check your BIOS for an option relating to Hardware Monitoring, or something in that general direction. You can probably disable the warning.

Even if you can't disable it, it won't hurt anything.

Some of these motherboards just require a fan to be plugged into this slot to boot without the error. On my computer I had that problem and I just plugged one of the 3 pin case fans into that slot and while it didn't spin very fast it got rid of the warning.

Pretty much covers the OP's question.
