Need help fixing the Aftermath of a Rogue Antivirus

Well guys, I THINK I removed a Rogue Antivirus (Windows Security was what it was called) and after that, my windows installed 3 updates.
After the reboot, after I type in my password, It says something like Configuring Desktop.
It says this EVERY time I reboot.
I also lost all my user account information downloads, documents, etc.
I still have all my programs though.
It also says something about user profiling...
Whenever I open a program it always acts as if it's the first time I have opened it. eg. firefox, would you like to make it default browser
I uninstalled the updates, same thing.
The visuals for Windows is slightly different

Image HDD to external driver with Ghost/Acronis. Format HDD and reinstall OS.

Run bootable Ghost/Acronis disk. Recover files from archive created from old OS.

Best way!
