How exactly do you flush out a system? I know that you should use distilled water and vinegar.

I use 10% white vinegar and 90% distilled and leave it run an hour or two...Then you want to rinse 3 or 4 times with plain distilled to get all the vinegar residue out or it can keep reacting with the copper..
If its really bad it might be just as easy to break it down and clean it...

I have distilled vinegar. Is that ok? I'm also wondering if a little distilled water will do something bad with Feser One coolant.

You'll want to drain all that coolant out first, then use vinegar and distilled in it...If you rinse it real well after you use the 10% vinegar and 90% distilled you shouldn't have any residue in it to react with it...But let those rinse cylcles go an hour or so each to really get the crud out...
