If the copper base of the water block is "burnt/has black marks on it" and has small scratches, does the block become less effective in cooling?

It depends, if its just the copper that is dis-colored its no big deal...If it can be removed i would do it, put some ketchup on it and see if it comes off..
If you have a lot of scratches you might want to run it over a piece of 1200 grit paper and knock them off...If its just a little scratch or two I wouldn't worry about it...

the copper base is only slightly discolored... i'll try to get a picture...
