CHKDSK finds errors in windows only?

CHKDSK finds errors whenever I run it via 'run > CMD > CHKDSK' but whenever I set up CHKDSK to run on next reboot (to actually fix the errors) it doesn't detect any...
Ideas? EDIT: CCleaner causes this!

The only things I know of that might cause CHKDSK to act this way is bad or corrupt registry entries, or a failing hard drive.
__________________I would run defrag, (start>programs>acc>sys tools>defrag) then a disk cleanup (start>programs>acc>sys tools>cleanup) and then try your CHKDSK. If that doesn't work, and you haven't found the corruption in your registry yourself, try a registry cleaner. If none of these work, you may have a problem in the hard drive. Good luck!

Found out that the cause is infact CCleaner... latest version at default settings, causes this.
