Default I have 2 program files

OK so I re-installed Vista 64 bit and now I have "Program Files" and "Program Files(x86)". "Program Files(x86)" is my new install. I can't delete "Program Files". What can I do to remove it?

The x86 folder is normal. Your x64 software will be installed in the regular 'Program Files' and any x86 software will be installed in the 'Program Files (x86)'

I am currently using Vista Ultimate x64 and I have the same thing. You're good to go!

You do not want to delete the folder. In a 64-bit Windows OS, your 32-bit based program will be installed in the x86 directory. The 64-bit based programs get installed in the Program Files directory automatically, which will utilize Vista's WoW (Windows on Windows).

So again, your install is perfectly fine, and no need to delete the folder.
