Why Doesn't My Computer Shut Down?

It does sound like it is trying to Sleep (but not completly doing that either) instead of shutdown.
Weird that you click on Shut Down and it does that though. What does it do if you turn it off from the power button? Also, there are toolbars that have the shutdown command on them (it is what I use) edit: well, looks like the shutdown command works, but your link on the start menu is not working correctly. You could always make a shortcut on your desktop for it, but that does still not fix the actual problem.

Clicking the shut down ICON makes it do the wrong thing although the command works. I'll make a keyboard shortcut to run that script to shut it down if all else fails. I'll post a picture of Vista telling me that 'Vista is shutting down' but that is pretty messed up. When I put it to sleep all the lights and fans power off after a few minutes but I left mine on for a whole 15 minutes and nothing happened, also to wake a computer from sleep, you press the power button. I noticed that after the screen turns off the HDD activity light on the case doesn't light up at all... Does that help?

Note that the LEDs on your motherboard will always stay lit up regardless of whether the computer is turned on or not. It simply indicates that the PSU is hooked up and ready to deliver power when the machine is turned on.
I'd also double check that all your case wires are connected to the motherboard properly. In other words, make sure that the power button, hdd light, power light, and all the other wires are plugged into the right pins on the motherboard.

Ok, don't know if this can be of any help, but I used to have this problem a lot. The thing is, it only stopped after I upgraded my RAM. Just a thought, but you could do a Memtest or something. I used to run 2xddr333 and 2xddr400, but as soon as I went to 2 plain DDR500 sticks it started to be perfectly fine. My suggestion, just see what happens when you have 1 stick in and see if you still get the problem.

Dunno if it's been suggested...
but check your BIOS options for power states and make sure it's not on like S3 or S5. that leaves power to everything connected to the mobo but it's technically off.
