My question is in the title. Do they share or do they store it separately? If I delete the files in the 32-bit browser, will the files for the 64-bit one be deleted aswell, and vice versa?

Generally speaking, 32bit and 64bit share configuration settings wherever possible.

Shared:
Homepage and favorites
Search providers
Web slices
Accelerators
Context Menu Extensions
Security Zone settings
Autocomplete information, including passwords
Cookies: persistent cookies are shared
HTML5 Storage: localStorage is shared

Not Shared:
Binary add-ons: each only loads add-ons that are of the correct "bitness"
Cookies: session cookies are not shared
HTML5 Storage: sessionStorage is not shared

Windows 7: An OS so nice, it doesn't need a service pack twice.
