Will it work if I disable 2 of the cores or cut an whole in the case? I have a magnet screen I can use to cover the whole.

For air to flow through case it requires equal area of intake and exhaust venting so what flow in can flow out. I actually prefer a little more exhaust vent area than intake and only use intake fans.

I assume your GPU will be a very low power consumption model that make very little heat. A vent directly over CPU to give direct flow from vent to CPU cooler .. or from cooler to vent. This vent over cooler means cooler can be taller wothout restricting airflow into / of of it. Not using motherboard's back I/O plate, removing all PCIe back slot covers, and cutting out the rest of rear vent grill will greatly increase case airflow so a filtered top vent into CPU cooler and something like Alpenhohn Black Ridge @ 47mm tall

or Thermalright AXP-100 Muscle @ 44mm tall w/ 15mm thick 120mm fan will fit nicely under a vent in your case's 65mm CPU clearance.

I have a weird thought. I have about 1 or 2mm clearance on the wraith cooler if I cut a vent whole and put an AP-15 over the heatsink with the wraith cooler. Will it work?
