That would be the Virtual disk accessing the sata controller/harddrives, its very similar to what happens when you open Disk Management (Which uses the Virtual Disk Service), its checking the drives/partitions and brings any sleeping drives out of sleep.

Well i dont think it's only the virtual disk service causing it even when its disabled my system still does the weird split second hang, it does it every hour or so. Im completely at a loss i never seen anything like it before.

Hmm, could you give https://www.resplendence.com/latencymon a try and see if you get any latency spikes?
Also if you haven't already M$ recently applied a fix within the past month that fixed an issue with the kernel driver causing high DPC spikes (enough to cause what you are describing) so it may also be worth checking for any updates at the same time.

ill keep an eye on latencymon see what it says. Windows updates is broken for me. just sits at downloading updates 95% for hours, it bugged out and downloaded 1TB of trash files and caused a BSOD last night. Might have to rollback to windows 8.1 its alot more stable.

I'd say try resetting all of windows updates components first, it sounds like something is corrupted for sure.

Hmm, ACPI is causing it...
Could you try turning off any power saving features on your harddrives and/or in your windows power plan and in bios? (C-states and such) Just to test if that fixes it.

In task manager does your system interrupts have high cpu usage? I use to run into this every once in a while where a drive would work fine but be unexplainably slow and you'd get high system interrupts. Usually this happened after replacing a drive in a raid array it would be slower after rebuilding, we'd take the drive out and it'd speed up again.
