I ran defrag over night last night and when it was done it said it couldn't defrag all files. There's still a lot of red where it wasn't defragged. I thought maybe the files were in use or something, so I tried in safe mode and the same files couldn't be defragmented. Here's part of the lotfile.

The same files when trying to defrag in Safe Mode and in normal mode. Also, the last time I tried to play HL2 it took forever to load from the hard drive. I was guessing it's because it's terribly fragmented. The biggest issue with that is my hard drive is NTFS, so the normal DOS Defragmenter won't work. Does anyone know of a disk defragmenter that can bypass this problem, maybe defrag an NTFS partition from DOS?

You can try Diskeeper. I use it for my rig, and it keeps everything nice and neat from what I can see. Just download the trialware which lasts for 30 days if I remember right. It might be less.
