You can turn this off. Just click on the little Gear icon on the top-right (next to, or near the button you click to leave the chat). In there, in the bottom-right section, you'll see a check box for the Private Message beep. Just uncheck that, and then you're good to go.

I'm having the same issue when listening to YouTube videos - if someone PMs me, the music goes silent but the video keeps playing.
