Try running a full health check with HDTune for your hard drive just to be safe.
It might have bad sectors, these things have slowed the boot up (not just that) on another computer of mine.

OK ill try that. It is also pretty noticeable to hear it read and write. Like i can hear it over the 4 120mm fans in my case and music playing medium volume... I will run that test and i am going to duplicate it to a 2.5in Hard drive i have and boot that one to see how it runs off that. I will report back with a conclusion soon
