Plug the drive into drive 3 and boot the computer and see what it says when the Intel controller initializes. If it show degraded boot the computer and run the intel raid manger and rebuild the array. If it says good your fine. I have moved Raid ) from one Motherboard to another with no problems and it saw the array fine. I have even moved a Raid0 Array from a Dell Perc5/i card to and intel controller with no problems.

If after you do this the intel controller say degraded for the on in port 1 and non raid disk in port 3, which I doubt, then boot into windows and recreate the array with the Intel raid manager and just setup the drives as before.
