No, I just installed from the stanford site.

Anyways, now it looks like it's running three instances of fah6, each using one core, instead of the a3 that I want. The console is still stuck at Connecting to http://assign.stanford.edu:8080/, though.

I would install the one directly from the Arch AUR repository. It will work without much hassle.

Ever used the AUR repo before? Yaourt makes it mad easy to use

The SMP client is in AUR under the name "foldingathome-smp 6.29-1"

Hmm, okay. I'll probably do that. I tried to reconfigure the client, and I get a seg fault, so something is not right.

EDIT: It gives the same seg fault, I'll try straight from Stanford again.

So you uninstalled the old client, and installed the one from Arch's AUR repo and still have the same issue?

Yep. I can get the one straight from Stanford working, but the console doesn't display any info, and it runs three fah6 threads instead of one a3 thread.

Where is asks for additional client parameters add the -smp flag. Doesn't look like it's pulling an a3 WU which is SMP. Just add "-smp" in the field minus the quotes.

I have it set up to run the SMP flag (as well as verbosity 9). I do that from bash (command line).

Ahh ok, it still may not hurt to throw both of those in under the additional client parameters though. I usually put it there and in the shortcut properties on Win just to be safe.
