Low Profile Cooler Recommendations:
Low-profile heatsinks do not have a set form factor nor specifications set by a committee, but we generally refer to 65mm and under as Low-Profile and under I/O shield height as Very Low-Profile.
Low profile coolers are usually usually horizontal top-down coolers with heatpipes that resemble the letter C. This allows it to retain a low height unlike tradition tower coolers with U shaped heatpipes and a vertical fan. It also gives better cooling to the surrounding motherboard components and the ability to use a 12cm or larger fan.
You have to be careful when choosing a cooler. Depending on the location of the cpu socket as well as the base of the cooler, the cooler might block the pci-e slot.
There maybe also be components on the back of the motherboard that may interfere with the cooler backplates.
I cannot guarantee that the coolers recommended will fit your board, so its best to search online for people who have used the same motherboard + cooler combination before you buy.

Case Recommendations:
Below are some suggestions on choosing the right case for your needs:
Fractal Design Node 304 - 250 x 210 x 374 mm / 19.6L |m-itx, dual slot gpu, ATX PSU| Product Page This is the perfect NAS case. It holds 6 hdds, has air filters, houses a stands ATX PSU, and has 2x 92mm fans in the front and a 140mm fan in the back. |
---|
Fractal Design Array R2 - 250 x 200 x 350mm / 17.5L |m-itx, dual slot gpu, 300W SFX| Product Page Even though this case has been replaced by the Node 304, it is slightly smaller and still able to hold 6 3.5" hdds. It also comes with a 300W SFX PSU. |
SilverStone SUGO SG05 - 222 x 176 x 276mm / 10.8L |m-itx, dual slot gpu, SFX| Product Page Back in 2009, SilverStone had released a SFF m-itx case that is half the size of their previous offerings. It has a 120mm fan at the front, a 300W or 450W SFX PSU, 1 3.5" and 2.5" hdd and slim ODD mount, and can hold gpus up to 262mm long. Best of all, its size was small, while being able to house all those things. It is currently the most popular case in this club. |
---|
Lian-Li PC-TU100 - 170 x 277 x 252mm / 11.9L |m-itx, dual slot gpu, SFX| Product Page With manufacturers offering short pcb versions of their high end gpus, and SFX PSU capacity up to 600W, stuffing this much power is a piece of cake. This portable case supports gpus up to 193mm. Did I mention its got a handle? |
Silverstone Milo ML03 - 440 x 105 x 340mm / 15.7L |matx, low profile/single slot, ATX| Product Page Depending on your requirements for the aesthetics of the case, the SilverStone ML03 may just be what you want. This case supports an matx motherboard, 2x 3.5" hdds, and uses an ATX PSU. Its slim form factor means you're able to fit it in the TV cabinet. A downside would be the plastic front panel. |
---|
SilverStone Milo ML06 - 350 x 99 x 205mm / 7.1L |m-itx, low profile gpu, SFX| Product Page If you prefer an aluminum front panel, then take a look at the SilverStone Milo ML06. It an m-itx case at just over 7 Liters, uses an SFX PSU and fits 4x 2.5" drives. |

Contrary to popular believe, you do not need 600+ Watts to power a modern powerful system. In fact, gpu manufacturers often overstate the power requirements of their gpus to compensate for the 'generous' power output of some PSUs.
A good quality PSU can even power an overclocked i7 2nd/3rd gen processor with an AMD HD7970 GHz or even a NVIDIA GTX Titan.

By contrast, my 460gtx 1gb, stock 2500k, 2 sticks of 1.5V DDR3, draws 211watts at the wall at full load running [email protected] with the ST45SF-G.

Depending on your system specs, you might not even need 450w. You could get the SilverStone ST30SF.
If your case supports SFX-L, I would recommend SilverStone SX500-LG over the ST45SF-G because of the wind noise.

Tips for SG05
You can add a foam filter inside the front panel of the SG05. There's space behind the mesh to put a 120mm filter.

The SG05/06 supports cpu coolers up to 82mm, but most of the low-profile slim air coolers block the pci-e slot so to be on the safe side, I would recommend the Corsair H60/H80i/H80i GT/H75 and Antec Kuhler H2O 620/920.
(Note: You will have to remove the optical and harddisk mounts in order to fit both the 120mm radiator and gpu.)

The internal length from the back wall to the front wall is approximately 262mm. (WiSK measured it with a carpenter's ruler.)
The longest gpu known to fit in the SG05 if you cut the front metal frame is the reference GT280 which is 10.5 inches (267 mm). Link here

SG07/08
The SG07/SG08 supports standard PS/2 ATX PSU (150 x 86 x 140mm).
The max length supported is 150 x 86 x 160mm, but will block the gpu.
You'll also need to take the cable connector heads into consideration if you are using a modular PSU.

If the cpu socket is not at the centre of the board, then you should use C-type coolers where the base is offset from the centre of the cooler. Coolers with the base right in the middle will most likely protrude outside the dimensions of the m-itx board.

This layout is the least preferred since the cooler heatpipes will be facing the wrong way if the motherboard is placed in a vertical case. The heatpipes should be horizontal for the best heat transfer.

But if the cpu socket is right next to the pci-e slot (ie. Gigybyte GA-H77N-WIFI or Zotac H87ITX-A-E), most C-heatpipe coolers will cover the pci-e slot.
In these cases I would recommend the Thermalright AXP-100 muscle

The Prolimatech Samuel 17 and Scythe Big Shuriken 2 (no backplate) are known to fit on the ASUS P8Z77-I DELUXE.
I cannot guarantee that the coolers recommended will fit your board, so its best to search online for people who have used the same motherboard + cooler combination before you buy.

Suggestions to Motherboard Manufacturers
- Mini-DTX formfactor motherboards. An additional pci-e x16 slot would be useful for adding a soundcard or running single slot SLI/crossfireX systems. Link
- A physical jumper that disables onboard graphics for headless systems to lower heat output.
- CPU Voltage Negative offset to lower heat output!!! (really important in small cases)
- A m-itx case that is actually not as large as a midtower. If a matx motherboard can physically fit inside a m-itx case, it defeats the purpose of having a smaller motherboard.
- A dual expansion slot m-itx case that is less than 10 liters in volume and has a handle.
- A 5 slot matx case that is less than 20 liters in volume and has a handle.
Suggestions to SFX PSU Manufacturers
- A low wattage, passive modular PSU. Basically a modular version of the SilverStone SF30SF. A lot of people do not need a high wattage PSU. In 2 of my builds, I'm only using <35 watts and the other 30 - 90 watts.
Suggestions to CPU Cooler/Heatsink Manufacturers
- Use screws instead of metal fan clips to mount the fan to the heatsink if it is a top down cooler. Those clips are a pain to remove. Thermalright has gotten it right with their AXP100/200 coolers.
