I've read rumors that the PCIe extension cables used in GPU vertical mount kits can have a negative affect on gaming performance, but nothing concrete (i.e. tests). Does anyone know if this rumor is true (i.e. that PCIe extension cables can negatively affect GPU gaming perf.)?

It's technically true but the difference is virtually nothing.

This.

Also, the only problem I've had with running one is that the cheap one I bought doesn't like PCIe gen 4. It doesn't matter at all right now (other than being a PITA), but it could possibly be an issue when the new high end cards drop.

LTT did an experiment - not a scientific test - where they chained a bunch of extender cables together to see how far they could go without losing the signal completely.
