Try setting AA/AF to "Application Controlled" in CCC, and just use the in-game AA/AF settings.. Or do it the other way and disable in-game AA/AF, and then force them in CCC.
It's a common occourance.. Some games actually cancel out options specified in CCC, others just toggle the option. In the case of a game toggling AA/AF, and you select AA/AF on in both CCC and the game, you end up having AA/AF turned off.
EDIT: Oh, it's been a while since I started up WIC, but apparently forcing AA in CCC has no effect, and WIC DX10 only supports 4xAA, so I think that's the best you'll get out of it.. They might have fixed CCC so you can force AA by now though.
