What level should the water be in the res? Should it be right to the top or below the input if intake on the side?

Not true. More water = longer to heat up and cool down, nothing more.

So long as the level is well above your outlet port(s) you should be fine. Keep an eye on it for the first few days, then check again after a couple of weeks. The level will drop slightly as the small bubbles work their way out.
