Just noticed this now, running Mate when i click on the desktop my conky window disappears. I'm sure it is just a window setting in conky since it did not do this with XFCE, I just do not know what that setting would be.

And yeah, you can do quite a few interesting things with Conky. It's worth a read to go through some of the most basic settings at the least. Even the Objects / Variable page has some interesting things on it.
