I just put my second monitor on my card, set it up how I wanted. After changing where the primary monitor is, a small black box appears on my second monitor and I can not remove it. There is nothing running according to my Task Manager, and clicking or dragging does nothing.

Has anyone experienced this?

Tried that, nothing worked. The only way to get rid of it, is to have my monitors primary switched.

Acer <--- Samsung is the way I have it right now so that my mouse can go with the arrow.

If I do this way:

Acer to the Samsung --->

With the mouse having to move to the right of the Samsung to be on the Acer screen, then the box goes away. But I would like to have it as I originally stated with my mouse going to the left of the Samsung to get on my Acer.

that sounds annoying... yeh as sonebody suggested, restarted your PC since you switched to dual monitors? cant really suggest anything else... i wonder what that black box is.. looking at it.. it has arrows on it as well...

Yep. I restarted the PC, and the box is still there.

And yes, the box has 2 small arrows on the bottom left, but clicking them does nothing.
 
I have the exact same issue and no idea what's causing it. I'm running 3 identical Dell monitors and it appears on the leftmost monitor all the time. Reboots, switching modes/resolutions, makes no difference, any time they are set as 3 independent monitors (not one large shared desktop), the box shows up.

Try this
system > display > graphic settings > disable hardware accelerated GPU scheduling
Restart pc.
