am I suppose to leave them on take them off when installing the back plate onto the motherboard?

theres there to prevent any shorts. since the bracket is made of metal and theres electrical connections everywhere.
its just a precaution but the CPU back plate should give the bracket enough clearance.

better safe then sorry.

It's on the backplate, not the actual pump. It will do very little to change the performance of the cooler.

yes and also the melting temperature on that is far above system temperature. so your rig would auto shutdown long before it starts to melt.
